For some reason one of my rigs (about 45 MH/s) stopped earning ether. In the command prompt, it looks like it always has while mining and is even still finding solutions and submitting them being accepted. Yet, I haven't a single ether in about two days.
Any idea what might be the issue? Thanks

This way you can at least assert if the issue is caused by your miner or your pool.
@Termie c) another coin i sometimes solo mine Shift to check everything is mining correctly
-download qtminer

Check the help page of Nanopool: http://eth.nanopool.org/help
It has several guides how to use different miners. Recommended miners are Genoil and Claymore.
